Two WAS rapid response vehicles and an emergency ambulance attended the scene.
A person was pronounced dead at the scene.
A Transport for Wales spokesperson has confirmed it was the 5.14am Holyhead to Manchester service that struck the person.
A British Transport Police spokesperson said: "At 6.27am today, officers were called to Towyn after reports of a casualty on the tracks. Paramedics also attended however a person was sadly pronounced dead at the scene.
“Officers are now working to identify the person and inform their family. This incident is not currently being treated as suspicious and a file will be prepared for the coroner.”
The incident led to blockages on railway lines through Colwyn Bay and Rhyl with services being cancelled or delayed.
But both lanes have now been re-opened.
A Transport for Wales spokesperson said: "The railway has now reopened in both directions however, due to the earlier line closure the service will take some time to recover.”
